Summary
There are three kinds of soulmates, and Tony has known from the day he was born that his soul-mark above his heart meant his soulmate would be his own child someday in the future. When Peter is born with a matching mark above his heart, Tony worries about what that means for him. Peter is 7 when Tony gets kidnapped in Afghanistan. He’s only home for a month and trying to figure out all the complex emotions of what happened to him when Peter disappears. Tony locks himself in his lab for 4 years, waiting for the return of his son. For four years Peter’s been bullied in school and felt completely isolated, moving from place to place with May and Ben Parker. For four years Peter has told teachers, neighbors, whoever would listen that he’s been kidnapped, and that his name is Peter, not Ben. No one believes him until he meets Ned. Peter had had a soulmate once… his father, but his soul-mark had been burned off. He wishes more than anything that he could figure out who his parents were and if they were still alive. In a confusing world where May and Ben tell him every day that he’s confused about the details of his life, Peter only knows one thing for certain: he knows his name is Peter.

Summary
In December 1991, a "car accident" killed Tony's parents, wife, and son. But Bucky never actually killed the baby. When a reward goes out for the missing Pierre Stark, hundreds of fakes flood the interviews.
With his mom working herself to death after their move to New York, Harley decides he's not above scamming the billionaire who left him behind. The plan solidifies when he meets Peter Parker, who looks just like a Stark, and is such an idiot Harley might even convince him he is one.
Peter can’t be Tony’s son: Pierre would be twenty-five, not fifteen. But when Harley’s game of make-believe starts becoming real, Peter can’t help but wonder about the mysterious way Ben and May found him as a baby, on the ten-year anniversary of Pierre’s death.

Peter is Tony’s long-lost son. Peter and Harley think it’s a joke until they realize they’re playing with fire. Peter doesn’t want to rip open Tony’s wounds in case he’s wrong, Harley doesn’t want to lose Peter to the billionaire, Tony is so unreachable that he might as well be in France, and Bucky will stop at nothing to find this missing kid and put him back in Tony’s arms.

“Tony,” says a voice that isn’t Steve’s, “I need to talk to you.”
It’s Nat. She sounds rough, which gives him pause. His head is pounding and he’s still bitter about her switching sides, probably always will be, but he makes himself speak. “What could you possibly have to talk to me about?”
“Peter,” she says, and everything stops. His heart, his brain, the world.
His breath is caught in his throat and he almost chokes on it. “Natasha. I swear to God, if you’re fucking with me right now I’ll make you regret the day you were born.”
Nat takes a deep breath like this is just as hard for her as it is for him. “He’s alive,” she says, and Tony can’t—he can’t, he’s having a heart attack or something, maybe a stroke, maybe both.
“How do you figure?” he grits, eyes closed now. Picturing Peter. Laughing, he was always laughing. Peter at seven chasing his puppy around with a stick, Peter at eight hiding under the covers with Tony, tracing the outline of the arc reactor with a finger, does it hurt?
Yes it hurts. It hurts so much. It hurts every goddamn day.

Summary
In which Peter is Tony's biological son, but Tony chose not to be in his life until May and Ben passed away. Tony gets surprise custody of Peter right in the middle of the plot of Iron Man 2, and their first couple months together do not go well at all. Tony continues self-destructing and pushing everyone away, which now includes 14-year-old Peter.
They get through it, and Tony redeems himself. Peter doesn't easily let go of his abandonment and trust issues, though.
