Peter Parker is not a normal 15-year-old boy. His parents died when he was young and doesn't remember them well, his aunt and uncle took him in but they were killed, he got his powers, lived on the streets for three years, went to elementary school and got bullied, was taken by hydra, got saved by S.H.I.E.L.D. then retaken by hydra, got turned into an assassin, worked with the Winter Soldier, escaped from hydra, remember his past, started high school, became Spiderman.
Now Peter is trying to be normal. He does his homework, hangs out with Ned and MJ, trying to ignore Flash but life hates Peter and now he has to deal with getting a Stark internship, the Avengers trying to find out his identity, hiding his past from his friends, The Winter Soldier but what could go wrong

Peter isn't a hero.
A week after the spider bite, Uncle Ben was shot — and Aunt May had a heart attack just a year later. For a year, Peter was homeless. Then, Sir found him, took him in, and now Peter is the bodyguard to the top arms dealer in New York, and, soon, the world. Every day, they strike terror into the neighborhoods. Every day, Peter strays further and further from the hope of good, and more towards the closing line of evil.
Tony Stark steps in, at the behest of S.H.I.E.L.D., and goes undercover as Eddie, an inventor wanting to work under Sir. In reality, Tony’s trying to destroy Sir’s entire shtick.
First, the billionaire will have to earn the spiderboy's trust, and the two will form a bond only broken by those who formed it. And nothing, absolutely nothing, will go to plan.

Summary
Tony Stark was not prepared to get attacked by a literal child of all things during one of their typical missions destroying another typical Hydra base.
He was even less prepared for the way he was moving heaven and hell to free that child from those Hydra bastards, without even knowing his name yet.
He was even lesser prepared to handle the whirlwind of emotions said child - Peter - unleashed in the mechanic the moment they had safely brought him to the tower.
He was the absolutely least bit prepared for the horrifying truth uncovered in a dna sample of the kid.

“Unfortunately I don’t know Russian,” Tony said, sensing Peter shifting uncomfortably behind him.
“Too bad for you,” the man muttered before lazily sliding his gaze to Peter, “But you do, don’t you, Spider?”
Beside him, Peter instantly tensed, his fists clenching and Tony felt a surge of protectiveness flare up.
“Hey, don’t talk to him,” Tony snapped, his voice sharp, “Don’t even look at him.”
“Oh, but the man of iron doesn’t even know who you really are, does he? Where you were raised? Trained? Who owns you?” the man said smugly.
Or; Peter's an ex-hydra agent and Tony begins to find out after they take down a Hydra base and he does a bit of snooping.

A phantom of an assassin, known only by the swiftness of its shadow, by wall-crawling and glistening blades, and silenced gunshots and soundless pleas. HYDRA's best creation, to date; something they pride themselves in, boast and gloat and display.
When the Avengers find themselves clearing a base lodged deep within the rocky mountains of Colorado, they didn't expect to find much life; let alone one that presented itself as fully operational, one harboring weapons and people and a 16-year-old boy sealed deep within its titanium walls.
Damn it all, what greater a team bonding exercise than adopting and raising a brainwashed teenage assassin?

But the dam that contained his old life was slowly cracking underneath the weight of HYDRA’s brutal jaws, and he could only watch with pain and terror as his friends and family faded entirely, their faces blackened blurs in a world that got darker and darker.
With his vision went himself. After that, his family, his favorites–his name. All that was left was a shell. Or rather, a Spider.
Despite everything, destiny has its own way of weaving its webs, and maybe, just maybe, that darkness isn’t so inescapable after all.
