Summary
When Thomas first started leaving the medics-hut, people had been cautiously eyeing his every move, expecting- almost waiting- for the boy to fall apart under the weight of his past. Seeing him so engaged in the goings of the island settled their worries, a subconsciously agreed upon stamp of approval having everyone moving on from monitoring him soon enough.
Gally didn’t know when he started becoming so attune with Thomas' emotional- or lack thereof- state, but he did know dissociation when he saw it. He had been keeping an eye on him ever since they arrived at Safe Haven. It wasn’t like he was trying particularly hard to see him, it was just that Thomas seemed to stick out of a crowd like a wine-stain on a greyscale map; effortlessly bleeding into Gally's peripheral and pulling his attention wherever he went.
Watching him for so long, Gally knew that Thomas hadn’t taken a single moment to properly acknowledge, let alone process, any of the horrors he had faced mere days before pulling out of the unconscious state he arrived at safety in.
Or: Thomas breaks after 3 years of avoiding his past; Gally picks up the pieces.

Summary
Gally knows he is finished when he hangs off every word out of Thomas' mouth, suddenly overcome with devotion towards Thomas' wishes. It's hard to believe that he — the same Keeper so dedicated to breaking Thomas down to fit their norms — is now prepared to dive head first into battle over an escape he never even wanted to begin with.

Or: Thomas doesn't know that Wicked have a separate test for him, which evolves around him being able to ask for help. If he fails, he will die. Will he reach out in time? Or suffer in silence?

There is mention of a seizure in this! Since it's from Thomas's point of view, the actual seizure isn't described in a lot of detail, it's really just the recovery that is discussed, but if that is something that triggers you then please proceed with caution!

The younger Thomas blinked blearily, rubbing his eyes. Thomas didn't know the man, but the younger version of him definitely did, and judging by the fear in his eyes, he had some bad memories with the man. "What's going on, Randall?" Younger Thomas asked groggily, his voice squeakier than Thomas was used to.

Summary
Just as Janson says to Thomas, they take special care of him. Keeping him and using his blood to create a cure for the flare.
However, what Thomas doesn’t know is that Newt survived, and manages to get the serum in time. He, Mihno, Brenda, and the others fight to get him back, and save him from a life as a human blood bank. (Along the way however, they run into other familiar faces)
While the others fight to save Thomas, he spirals in and out of the waking world as Teresa battles with her conscience.AKA: AU where far too many people survive when they originally died, and Thomas is taken as a source for the cure. (Implied Minho/Newt/Thomas because I think they're cute together. It can be platonic or pre-slash.)

Just as Thomas’s senses returned, Janson emerged from the wall of smoke; walking dangerously towards him. He pushed himself into a kneeling position, yelling at his legs to get up, to move but he couldn’t. He only watched dazedly as Janson’s fist raised and struck him across the face. Thomas fell onto the dirt with his back pressed painfully against a jagged rock. He flailed his arms, yelling out when Janson stomped his foot on his stomach.
The man raised a gun as Thomas fought, cocking it back to release a bullet. “What a waste,” he said before taking aim.Or: What if Janson actually shot Thomas in the Scorch Trials?

A crutch lays abandoned on the floor next to Thomas’s cot.
The walker is untouched near the nightstand. Guardrails line the entire med-hut, Gally presses down on them to make sure they don’t break against his weight, but they have yet to be needed. The wheelchair has never been sat in, Gally doesn’t even know if he made it correctly, but he tried.
None of it matters. None of it will ever matter if Thomas doesn’t even try to get up.

“I still had the cloth with his blood on it from when I removed the microchip and I ran some tests on it, and I’ve been able to isolate some of the antibodies, but I also discovered a chemical messenger—an altered form of the Flare. It’s mutated in a way that tricks the original virus into believing Thomas is already infected. Which he is—just not in the same way. This strain is benign. It leaves his brain untouched while acting as a shield against further infection. A biological quirk. If we can extract enough of these messengers and successfully replicate them in the lab, we could create not just a cure but a vaccine. A vaccine, Newt!”
A dreadful realisation grips Newt’s heart. “But the Flare grows in the brain.”
Teresa meets his gaze, her voice steady. “It does.”
“Find someone else,” Newt says, the raw edge in his voice betraying his desperation.

A lamp flickered on and Minho stood beside it, crossing his arms and leaning on the side of the Jeep. Seeing Minho there, a backpack beside his feet, made Newt feel ten times better about his decision. Thomas had done so much for them without asking for thanks, and it was time they returned the favor.
“You know why, Min, don’t be a twat about it,” said Newt as he rolled his eyes.
Minho grinned. “Wasn’t going to, ya shank. I had the same idea as you, but unlike you, I figured we could use a bit of backup.” The Runner opened the driver side door to reveal a smiling Frypan.
“Don’t try and tell me not to go, Newt. Thomas… Well, he’s Thomas. How could we leave him behind and go to the Safe Haven without him?” the cook asked. “It wouldn’t be the same.”
