Summary

“I thought that this case was closed years ago?” He asked Emily confused.
“We thought that we had, but there have been some recent developments that lead us to believe that Mr. Addy was threatened into talking the fall for the murder. And was not in fact one of the apprentices.”
“What evidence?”
“He was a suspect in anther case recently so we confiscated his possessions. We found threatening letters going back a decade from someone claiming to be the real apprentices, and threatening to kill Mr. Addy’s family members in graphic detail if he ever revealed the truth. We are keeping the reopening of this case extremely confidential and at this point we just need to have Zackary Addy’s explanation for the letters and your evaluation. After that we will decided how to proceed.”
Or
Zack was not the apprentice, but he took the fall because they threatened his friends and family. Now that evidence that’s points to this fact has come up Spencer Reid is sent to evaluate Zack Addy. This leads to them falling in love, Zack being freed, and Zack and the rest of the Bones team reconciling.
